This part of Rfactor may be a little new for everyone.
When you are about to pit, you must bring up your pitboard and select stop and go.

All I had to do was drive down pit road without requesting a pit stop

That's for a drive thru. You can get one that requests a stop and go and if you don't set it, you will get serviced and it may not clear the flag.

Is the Stop and Go only when racing? I expect it would be, but I saw it upon getting into a practice session but only at the beginning. When I went to use it, it was no longer there.
I don't do any AI sessions, but might show there.
Anyway, when we get the Black Flag, and attempt the clear S & G, do we hit the LCD to clear, then enter the pit lane, then go to our red outlined area, or can we stop anywhere in the pit lane? Maybe this all wrong and I need a picture drawn.
I gota be top dense. Maybe that's dunce.

The last time I had to do it, this was my procedure. Of course this depends on where your pitbox is and if you have time.
1) During a safe place on the entrance lap I brought up my Pit LCD and scrolled down to the pit service area
2) Approached pit lane and engaged speed limiter
3) Crossed pit entrance and scrolled my service to stop and go, hit the up arrow to get off that line and hit enter to exit that screen.
4) Approached pit box and stopped in my pitbox, was released 2 seconds later.
Note: While I am not sure having to leave the Pit Box screen is necessary, I wasn't taking any chances on it not being set.
